Which mint version are you using?

If you are using the one based on Ubuntu then you need the ubuntu one.  If you are using mint based on debian then you need the debian one.

You need to change your settings on a global level and not in the user like you are doing.  Anything in the user folder cannot be used for any other users than that one.

I'm not sure as I don't use Mint but I think the version you have is based on Ubuntu.

alacarte is how you edit the Main Menu.

update-menus will make any changes that alacarte has not made.

Keep strace running in a terminal while you use them and you may find the files they are altering.

That is true but it only changes it in the user folder.

You will see changes that are made by alacarte will be in .local/share/applications and .local/share/desktop-directories which is fine as long as you select the regular desktop files that are global but it you customize the icon or something then it will only be in .local and if the icon doesn't reside globally that won't be available in /etc/skel.
